They require understanding how a system responds to intervention, which in practice depends on controlled experimentation. In this work, we propose a multi-agent framework that enables LLM agents to conduct controlled experiments with scientific simulation models for pharmaceutical process design. Given a user query and a baseline configuration, the system constructs a structured task representation, designs experiments, executes comparative simulation, interprets the resulting outcomes, and synthesizes evidence-based recommendations for process parameter optimization. By coupling language models with high-fidelity simulation models in an interactive agent framework, the proposed system supports reasoning through intervention, comparison, and observation. As a result, it produces more specific and actionable outputs than language-only reasoning. In an industrial application setting, this advantage is reflected in higher output specificity as well as improved user-rated correctness and helpfulness. Ablation studies and visualized case analyses further demonstrate the effectiveness and practical utility of simulation-integrated experimental reasoning.

Moving beyond black-box optimization and coarse-grained templates, we present the first large-scale, n-gram token-level mechanistic analysis of prompt stability, leveraging a dataset of 132,000 prompt variants. Our investigation reveals a fundamental Scaling Law of Prompt Performance Stability: higher average task performance is strongly associated with lower variance and greater robustness across prompt perturbation. We identify two core linguistic drivers underlying this robustness: (1) Domain-Specific Terminology, which tightly anchors semantic boundaries, and (2) Explicit Action Directives, which formalize reasoning trajectories. Together, these elements constrain the model's interpretative space, effectively ``locking in'' more deterministic generation behavior. Building on these insights, we introduce an automated Prompt-Refining Agent that systematically restructures input queries by injecting domain anchoring and operational constraints. Empirical evaluation shows that our approach reduces performance variance by 40.7% in code generation task, while preserving or improving mean performance. These findings provide a statistically grounded and mechanistically interpretable framework for achieving robust prompt engineering.

We introduce GxP-Agent, a multi-agent system that encodes regulatory process ordering as a directed acyclic graph (DAG), decomposing monolithic dataset generation into 15 domain-specific nodes executed by worker agents with pharmaverse skill context, validation gates, and conditional retry. On CDISC-Bench, a new execution-based benchmark built from the FDA pilot submission CDISCPilot01 (254 subjects, 49 ground-truth ADSL variables), GxP-Agent with Claude Sonnet 4.6 achieves 100% structural match (49/49 variables, 254 correct records) across three independent runs, compared to 59.2% for the best retrieval-augmented baseline and 0% for all single-agent and flat multi-agent approaches. The DAG topology also enables weaker models: GPT-4.1 achieves 59.2% mean structural match under the same DAG, where it scores 0% under every other architecture. The approach generalizes to ADAE (adverse events; 9-node branching DAG, 55 variables, 1,191 records), achieving 100% structural match on the first attempt. These results demonstrate that encoding domain process knowledge as graph topology -- rather than relying on LLM reasoning alone -- is a key enabler for reliable, GxP-compliant clinical trial programming.
